Plot

While on their way to Cursa's stronghold, Beep-0 requests that they find the open channel broadcast for the Melodic Gardens, a planet well known for its music and biophonies. JEANIE discovers that the Melodic Gardens have gone silent, possibly due to Darkmess on the planet. The group all decide to change course and travel to the Melodic Gardens to find out what is wrong.

When the heroes land on the planet, JEANIE points out that the air density has been drastically altered, which as a result, makes the WM ARC spaceship unable to escape the planet. The group have no choice but to explore the planet. The heroes find and clear out a Darkmess Puddle at the entrance of the jungle, and enter.

As the heroes make their way through the jungle, they are unaware that someone is watching them from above, which Mario looks around in curiosity, but brushes off the sounds and continues with the heroes. They all find the Concert Pond, where a giant Darkmess Puddle has taken over. JEANIE detects life forms trapped inside, which Beep-0 declares to be the Rabbid musicians. The heroes clear out the Darkmess Puddle and save the Rabbid musicians.

Not long after, the warden of Melodic Gardens, Allegra, reveals herself to the heroes, and tells them about herself. She also clarifies that she was watching the heroes with caution while they were exploring the jungle. She also tells them that someone is attacking the Sparks that the inhabitants are keeping safe on the planet, and that her friend is hiding from the dangers, and thus the Rabbids cannot perform the biophonies for the planet, which will eventually make the Melodic Gardens silent and fade away into nothingness. He heroes follow after Allegra to her friend.

On the way, the group discover Kanya, a fourth Spark Hunter who knows all about the heroes, and also despises her creator Cursa. She then tells Allegra that her pet is in danger, causing Allegra to apologetically run off for fear of her pet being harmed. Kanya then unleashes the Proto Mecha King Bob-omb on the heroes, resulting with the heroes destroying it. Kanya then congratulates the heroes and runs off, confusing the group and especially, Beep-0 and JEANIE.

The heroes then chase after Allegra, and while doing so they come across a swamp. They use a boat to travel across to reach to a gate. Behind the gate, JEANIE detects two lifeforms, one of which being Allegra, and the other being her friend. The gate is locked though, and can only be opened when the three Melospheres unite at the Sweeping Tree. The heroes then use the boat to travel to the Flooded Ruins.

At the Flooded Ruins, the heroes free all three Melospheres from cages, and then subsequently save them after a Darkmess Puddle appears at the base of the Sweeping Tree. The Melospheres then use their powers to open the gate for the heroes. The heroes then travel beyond the now opened gate.

Not long after entering the gate, the heroes reunite with Allegra, who is sad that her friend/pet, a Dorrie, is imprisoned. Kanya then shows up with her Mecha King Bob-omb to attack the heroes, and declares that she will build an army of Mecha King Bob-on s to conquer Cursa, and then the galaxy. During the battle, the heroes free the Dorrie, and together, with Allegra and the Dorrie, defeat Mecha King Bob-omb and Kanya for good.

Peace and the biophonies have now been restored to the Melodic Gardens, and Allegra thanks the heroes with a bio phony herself, while everyone celebrates. Right before the credits start, Rabbid Peach dances with Mario.
