Nep-Enut will remain submerged until Yoshi approaches it. Then, the monster will rise, blocking Yoshi's path. In Yoshi's Woolly World, Nep-Enuts only appear in the course, Frozen Solid and Chilled, where they'll spit out Shy Guys at Yoshi.
