They are used for purchasing upgrades in the Skill Trees of Donkey Kong, Rabbid Peach, and Rabbid Cranky, replacing the Power Orbs from the main game. There are a total of forty-two Runes in the DLC: twenty-five are from main story battles, five are from treasure chests and twelve are from challenges.
